What is the best pet to own as a fighting companion for current and future updates?

Really depends on AI.
Do you want it to do most of the damage or assist in helping you damage?
Would you prefer a lesser stat gain by level with more time, or a better stat gain by level limited by a specific week?
Cross-rebirthing can be very helpful (if skill carrying over still functions).

Any type of bear would be best for melee damage.
Snakes are useful when the poisonous ones come out. Their attacks can poison, or you can store poison in a bottle and put it on your weapon (suggested for boss fights only).

Firebolt pets are really useful if you give it the firebolt spam AI.

Any pet that can use ice/lightning and smash would be great for smash bolting.

Soon they'll release dogs that use thunder. Very useful.

I'm not sure what the point of windmill pets are, they never go much further than rank 9 even if you level them a whole bunch.

I need a fighting partner in dungeons.

So strength or firepower is important.

At the moment, Mini-bear would be the best, in terms of pure strength.

At like around level 2x, they have almost maximum combat skills they can get. (Except for a few ranks of Critical and defense?)

They do get R6 Smash and Combat Mastery at early levels.

Panda (or Minibear) seem to help me fight better than all the other pets I have. (two dogs one cat~)

Personally i would say a Panda/Mini Bear if you have NX willing to burn and if you dont have much nx, get a wolf. Wolves are the basic faster combat pets that are high powered. When Black Wolves come out they transform into nightmare humanoid at night, which is something you WANT x3

But the Panda and Mini bear outpower most of all the pets currently out in mabi, Though they are a rough 7k+ nx i beleive, Panda isnt even available for purchase either. Just try and level up your pets to atleast 25 or 40, a low level pet left unloved that has potential to become strong is a weak pet, if you do this then its basically like using them as meat shields and second inventorys.
